I'm Canadian but my background is Indian and I have brown skin. Will it be weird when I go to Japan? I know the culture is completely different over there.
No more different than an Caucasian going to India for a vacation. You will stick out like dog's balls but there are plenty of Indians living and working in Tokyo so no need to feel worried.

They are many Indians working in Tokyo in electronic shops and companies.

You don't need to worry about it so much as there are tourists from many countries in Japan.
